The Dons were pushed hard by their Championship opponents - who had a great chance to take the lead when Jai Quitongo was denied by Joe Lewis - but Adam Rooney headed them in front midway through the second half.
Kenny McLean sealed the win two minutes from time for an Aberdeen side who won this trophy for the sixth time in season 2013/14.
Derek McInnes' men will play Rangers or Celtic - who meet on Sunday, live on BT Sport at 2.15pm - at the National Stadium on Sunday November 27.
