Colombian Fredy Guarin beat Craig Gordon with a stunning 25-yard strike two minutes from time as Roberto Mancini's team progressed 4-3 on aggregate.
Ronny Deila's men had the best chance of the first half but Gary Mackay-Steven's shot was saved by Juan Pablo Carrizo and Celtic's hopes suffered a major blow when Virgil van Dijk saw red for a second booking in 37 minutes.
The visitors did well to keep Inter at bay until Guarin hammered home an unstoppable effort in the closing stages.
