Substitute Liam Miller scored the only goal with three minutes left as Steve Clarke's team came out on top on a wet and windy evening in Paisley.
The result moves Kilmarnock to within a point of third-placed Aberdeen while St Mirren remain one point behind Dundee at the foot of the table.
